I have a 2008 250 Pro XS and the coil bug finally hit me last month, mercury replaced all of them for me but it is still studdering after it warms up good or i idle for awhile. It runs fine after the gauge temp shows 125 and i take off but still doesnt seem to have the power it did before.A mercury mechanic told me it could be a sticking thermostat and to check both sides to make sure they are the same temp after it runs for awhile which i havent had a chance to do yet. Just wondering if anyone has had the same problem.
i got some bad gas recently that acted the same
Sounds like something other than cool block temperature.

The smartcraft system takes an average reading of the two thermostats (block temp), you would need a diagnostic computer to get individual readings. I agree with Phil, not cooling issues. Begin with routine maintenance, last time fuel filter was changed? Sparkplugs? Are they gapped correctly? Fuel lines ever been replaced/fuel bulb assembly hard and remain hard when engine is running? May be time to have fuel rail and injectors cleaned. To me it really sounds like you need to have the Pulse fuel pump rebuilt (this is cheap and easy to do yourself).

Very simple.
These fuel lines to your engine would not have been ethanol resistant. Thats a good place to start looking! The boat lines are ethanol resistant.
I have replaced the fuel line and bulb and fuel filter because I got an alarm prior and the filter had some water and hose pieces in it. It runs fine except it does have a little rough idle and if I idle to long it doesnt want to plain out and after I do get it plainer out it will cut out a little at full throttle. When I get in Im going to recheck the filter and then look at fuel rack I guess, appreciate all comments
If its missing at idle and cutting out at full throttle, id go straight to the pulse fuel pump rebuild kit. K-Swann- A thermometer….sometimes its so easy to forget those little things!
My buddies 08 went in the shop today with the same symptoms and some of his reeds had fell apart, so you may have a look there
I have a 2010 proxs 225 . some times if I idle a long ways it takes forever to get on plane . mercury tech at the flw tour on sam rayburn told me to change the TP sensor . heat from the block can effect the sending unit. no way to check sensor. still need to change mine out. i tried all of the normal stuff first .
