trolling motor power

I am switching from a 12 volt to a 36 volt trolling motor for my 88 pantara 2. While trying to figure out which set of wires to use for my 36 volt configuration, I disconnected one battery. My 12 volt trolling motor continued to work with the one battery that I left connected. This leads me to believe that the wires that are connected to that battery is the ones that I should use to connect 36 volts. Does anyone know if there could possibly be anything else connected to this circuit besides the trolling motor. I am thinking that my starting system and other electronics were connected to my other battery.Thanks in advance!

Normally you could assume that, but with a 88 model boat, and assuming youre not the original owner and how many previous owners there could be, I would agree with Basscat and tell you to take it someone, pay the $$$$s for an hours worth of diagnostics time to get it connected right.
